There was little to separate the two sides after an even opening 45 minutes.
Arsenal came closest to scoring when Bukayo Saka forced a good save from Marco Carnesecchi.
But it all changed after the break as just three minutes into the second-half Atalanta were awarded a penalty after Thomas Partey pulled down Ederson.
Mateo Retegui stepped up for Atalanta but was incredibly denied by David Raya’s stunning double save.
The goalkeeper saved the initial shot to his right before bouncing back to his feet and somehow scooping the rebound header off the line.
Both sides probed to break the deadlock and Gabriel Martinelli blazed a huge chance over the bar with just 15 minutes remaining.
